Bioinformatics Intern – Analysis Tool Development
The Allen Institute is focused on understanding the principles that govern life and advancing health through innovative research. This internship is aimed at developing computational tools for single-cell data analysis, providing the intern with hands-on experience in a cross-functional team and exposure to cutting-edge technologies in bioinformatics.

Responsibilities
Develop new computational tools aimed at scalability, standardization, and reproducibility of single-cell data analysis
Work with data at scale utilizing significant computational resources
Pilot next-generation workflows including GPU-accelerated or other out-of-core methods to work with atlas-scale datasets
Work with cloud-optimized data such as Zarr and develop a Python package to interface with Zarr and single-cell workflows
Qualification
Required
Currently enrolled in the MS program in Bioinformatics and Genomics, or a related field at University of Oregon, or in an equivalent MS program
Writing Python code
Jupyter Notebook environments to perform and explore data analysis methods
Utilize interactive visualization toolkits (we primarily use Dash)
Use Git and Github for version control
Work collaboratively on a shared codebase (sprint planning, pull requests, code reviews)
Perform analysis with command-line scripting and tools
Use Linux/Unix-like systems for data analysis
Preferred
Experience with general purpose n-dimensional array packages such as Zarr, Xarray, and or NumPy
Familiarity with Zarr or other cloud-optimized data
Familiarity with standard scRNA workflows (Scanpy, Seurat, or similar)
